L suspected that Light is Kira, but he didn't have proof. Death note could be used in more devious ways. L understand what is evil and didn't cross that line. L didn't want Near to be his successor. Touta Matsuda's hypothesis Near's "vengeance justice" a criminal to catch a criminal would go against everything L stand for. The Death Note corrupt those who own it.

In chronological order:

Naomi arrives at police headquarters asking to give information to Soichiro Yagami in person
Naomi's eyes see Light dropping off package at police headquarters
Naomi overhears Light tell police headquarters receptionist package was clothes for Soichiro
Light confirms to Naomi his father Soichiro is on Kira task force
Light tells Naomi Kira task force is not at police headquarters
Light lies to Naomi saying he is on Kira task force, with the authority to nominate new members
(Reasonable implication of lie: Light knows where task force meets, or could easily find out, and enter that place)

The point is not that Naomi knows a lot — she basically just knows the name of the chief of police, and has deduced that Kira can kill by methods other than heart attack. The point is that Light tells her a combination of things that don't make sense considering his actions — and his relevant actions were her first impression of him. Given her deductive capability, it's unbelievable that, unless possessed by some significant emotion, she wouldn't ask Light why he was dropping clothes off for his father at a place he knows he isn't, when he knows where his father is and has access to that location.

Who would have thought Anime is confusing and hard to understand?

Yagami isn't on Kira task force during that time, doesn't know where his father is and doesn't has access to that location. Neither does Naomi. You can't be brilliant in things you do not actually know. Yagami lied, that is how his bluff works.

Interestingly L requested that they keep someone at police headquarters as it was important to keep up appearances. People is not supposed to know Kira task force isn't there, it fit nicely. It is a piece of information that is not generally known or should be told to others. Yagami's lie actually make sense. He was dropping clothes off for his father at a place he knows he might not be.
