Incursion - Non-resident Architect kill not counted as kill for upgrading room

While in an incursion encounter, sometimes killing the non-resident Architect does not count as a kill for upgrading the room. The Resident Architect is still in the area, and counted as a kill. I have seen it happen twice now, and so far only in the Gemcutter's Workshop room type.

In the below video at the 10-second mark you can see the non-resident Architect dying, but the minimap icon is still there. Once the Resident Architect is killed at the 16-second mark, the icons disappear and room type is switched.
