Can confirm. I bought the Abyssal Comet spell effect via MTX, only to find the Comet spell no longer functions correctly and deals zero damage when the spell effect is equipped.

+1, Comet with MTX applied will not explode, simply phasing through the floor and never connecting, it looks like.
