I killed arbiter but he didn't drop a boot of knowledge after I interacted with his orb... I'm on points 38/40 on atlas tree.

Arbiter doesn't award regular Atlas points. You get 30 points for a corrupted nexus (6 x 5 points) and 10 points for unique maps (5 x 2 points).
