Apex of Oblation/Morphology Mechanism destroying socketed support gems

I placed my equipped Ashen Staff with 8 socketed support gems into the Morphology Mechanism in the Apex of Oblation Vaal temple room and when my staff was transformed none of my skill gems dropped, they simply vanished from existence.

I don't believe this is intended as any other upgrade station will drop all games when used with an equipped item.
