I made 2 magic items with 2 mods on them, one item had a add fire damage mod. I added an alchemy orb to both items.
One itme lost it's added fire damage mod and it got replaced with physical damage instead.
Both items have 4 mods now, one item with 3 prefixes. so not sure if it replaced an existing mod on it.

- You can now use Orbs of Alchemy on Magic items. When used on Magic items the original modifiers are not retained

well it was to be expected - as alchemy was always about adding 4 random mods in PoE2. Now you can save on aug + regal + ex if all you care about is getting 4 mods on an item (e.g. maps) and it happened to be magic already.
