You can do this with all other spells that aren't unlocked by an item. But for some reason Ascendancy Skills omit this option.

I believe you are really confused here.
Anyway, go get some spell that isn't bound to a weapon. Let's say spark.
You can use the skill bind configuration so that when you cast spark it switches automatically to one of your weapon sets.
The spark skill itself is available for use in both weapon sets. This is a control setting rather than part of the build/character.
The way this feature is explained by GGG is for example if your weapon at set II has lots of fire damage, then you want fire skills to use that weapon instead of weapon set I.
So what I want to be able to do is , if I hit the button for Time Stop, it should switch me to weapon set II. Why? For example if I have more skill duration on weapon set II. I can already accomplish this build-wise. As long as I make sure to switch the weapon set before casting time stop. But there could be a better way.

Sure, I'm confused, because I can differentiate between weapon-set-skill-points, normal skill points and asc skill points.

OP is talking about SKILLS not SKILL POINTS. Some ascendancy nodes grant active skills, and those skills can't be bound to certain weapons the way every other skill an.
