Respec Skill Point Issue

I tried re-speccing skill points and it charged me the gold but did not remove the skills. After I saved the changes and reopened the menu some of the nodes were still purchased and it did not save the changes on all nodes. Some changed, some did not. I retried this multiple times, now I am out of gold. This is frustrating as a new player...
