Waypoints Not Saving

Several times, and it seems the worst of it is in acts 3 and 6, I've activated waypoints; only to come back later and find that I can't travel to them. Because the game is showing them un-activated.

When I activated them, I didn't check to see if they were showing activated on my map, because why would I, so I don't know if this is an issue with the waypoint indicating being activated when it hasn't actually, or if it isn't saving the flag status for activation.
