Disconnect when changing controller batteries

This has happened a couple times. I'll go into my inventory after receiving an Xbox notification of "low battery". I'll take my battery out and put the new one in. Xbox has this notification that says "this profile doesn't have a controller" or something like that and when I get the controller back on, the game is back to the launch screen.

Does the same on PlayStation. I think it is something to do with their disconnect detection. The solution for us is to pause the game first. Of course this only helps if you actively disconnect the controller.
