Does the rarity, quality and/or mods on a weapon influence its Crucible Tree?

No, but the item level of the weapon matters.

So there is basically no point in farming an Oni-Goroshi from twilight strand since it is item level 1 and has the worst tiers of possible passives?
Afaik, it does have an item level of 80 from the Rebirth div cards, though, so at least we can still trade for that one, but it seems a bit counterintuitive, especially for ssf.

Well, you can still do a fun build even if it is not the best ever dps option. Not everything always has to be min-max, only 1 build viable...
